2021年宁夏2株人鼻病毒A49全基因组基因特征分析

Genetic characteristics of two of human rhinovirus A49 detected in Ningxia Hui Autonomous Region in 2021: a whole-genome analysis

    目的  分析2021年宁夏回族自治区银川市人鼻病毒(HRV)A49全基因组序列的遗传特征及变异。
    方法  2021年1月1日 — 2021年12月31日对宁夏回族自治区银川市2家流感监测哨点医院收集的2份HRV核酸检测阳性且符合流感样诊断标准的呼吸道感染性疾病患者鼻咽拭子样本进行全基因组测序。在GenBank数据库下载参考序列,使用Mafft软件进行序列比对、MEGA11软件构建亲缘关系进化树,Beast1.10.4软件构建贝叶斯进化树。使用DNAStar软件分析序列的核苷酸(氨基酸)同源性及变异。
    结果 获得2株HRV全基因组序列均属于HRV A49型。株间核苷酸(氨基酸)同源性为96.9%(99.5%)。719株是HRV单一感染株,感染者为2岁女童,序列全长7103 bp,CG的含量为38.97%,与源自2021年美国OL961540株亲缘关系最近,核苷酸同源性为99.1%,氨基酸同源性最高的是OL133734、OK254862、MZ629143,为99.8%。847株是HRV和副流感病毒Ⅲ型合并感染株,感染者为3岁女童,序列全长7038 bp,CG的含量为39.61%,与源自我国2017年MW587079株亲缘关系最近,核苷酸(氨基酸)同源性为98.2%(99.5%)。氨基酸变异分析表明,与标准株相比719株存在69个氨基酸位点突变,847株存在66个氨基酸位点突变。719株与氨基酸同源性最高的参考序列OL133734、OK254862、MZ629143相比共发生5个位点突变,847株与OL133734、OK254862、MZ629143、MW587079相比共发生6个位点突变。
    结论 本研究2株HRV属于A49血清型, VP1、3C、3D编码蛋白区变异较大。

     

    Abstract:
    Objective To analyze genetic characteristics and variation in whole-genome sequence of two human rhinovirus (HRV) A49 strains detected in Yinchuan city, Ningxia Hui Autonomous Region in 2021.
    Methods The study involved two HRV nucleic acid positive nasopharyngeal swab samples collected during 2021 from two child respiratory infections at two sentinel hospitals in Yinchuan city, Ningxia Hui Autonomous Region. Whole-genome sequencing was performed on the two HRV specimens. The reference sequence was downloaded from GenBank database; Mafft was used for sequence comparison; MEGA11 was used to construct phylogenetic tree; and Beast1.10.4 was used to construct Bayesian phylogenetic tree. Nucleotide (amino acid) homology and variation were analyzed with DNAStar software.
    Results The whole genome sequence was obtained from the two detected HRV strains belonged to HRV-A49 serotype. The nucleotide (amino acid) homology between the two strains was 96.9% (99.5%). One of the two strains named 719/CHN/YinChuan/2021-09 (abbreviated as 719) was isolated from a 2-year-old girl with single HRV infection. For the 719 strain, the total sequence length is 7103 bp; the CG content is 38.97%; and is of closest genetic relation to the OL961540 strain detected during 2021 in American, with the nucleotide homology of 99.1% and the highest amino acid homology 99.8% to strains of OL133734, OK254862, and MZ629143. The other of the two strains named 847/CHN/YinChuan/2021-10 (abbreviated as 847) was isolated from a 3-year-old girl having HRV co-infection with parainfluenza virus type III. For the 847 strain, the total sequence length is 7038 bp; the CG content is 39.61%; and is of closest genetic relation to the MW587079 strain detected during 2017 in China, with the nucleotide (amino acid) homology of 98.2% (99.5%). Compared with those of reference strains, 69 and 66 amino acid mutation sites were detected in 719 and 847 strains according to amino acid variation analysis. In comparison to strains having the highest amino acid homology, there were 5 site mutations in 719 strain as opposed to OL133734, OK254862 and MZ629143 strains and 6 site mutations in 847 strain in relation to OL133734, OK254862, MZ629143 and MW587079 strains.
    Conclusion The two HRV strains detected in Yinchuan city during 2021 belong to HRV A49 serotype and there is significant genetic variation in VP1, 3C and 3D protein coding region.
